Zappa no doubt. TMV's use of the sax is really great too, and i hope
they use the instrument more in their later albums, it mixes very well.

David ... Mr Jackson, if you're nasty

"Death to Utopia! Death to faith! Death to love! Death to hope?" thunders the 20th century. "Surrender, you pathetic dreamer.”
"No" replies the unhumbled optimist "You are only the present."

Oh you nasty boy !
Mine would be David Jackson too!
But he wasn't on the list so I supported the guy from Supertramp, is that John Helliwell or something? I voted for him because the sax is an integral part on the Supertramp albums, and usually I don't like the sax a lot in progressive rock, but in Supertramp I quite like it.
Also a great sax performance: Pink Floyd on the track Shine On You Crazy Diamond.
And in Starless by King Crimson.
I like " uninhibited " saxplayers in particular, like David Jackson(Van der Graaf Generator), Andy MacKay (Roxy Music) and Chris Wood (Traffic). I prefer that above great technique. I hate the Kenny G - kind of playing.
Plus I like Branford Marsalis' tenorsax on some Sting-albums.

Pink Floyd have some good ones to, but K.C. have more so they are my vote.

Dick Parry, the shoe horse man, because his contribution to the Dark Side, Scotty Page, because he made and great performance of the Momentary Lapse of Reason Tour,
Laura Fowles, she plays in the Guy Manning band, a Prog Band from Leeds, with wonderful Prog albums.
Mel Collins, he played in so many bands, King Crimson, Camel, Alan Parsons, Anthonny Phillips, Gary Brooker, Bryan Ferry, Roger Waters, Rick Wright, Michal Kamen, No-Man (a Steve Wilson project) etc.etc.
David Sanborn, a jazz oriented player, but also with Carly Simon, the Stones, the Eagles, Stelley Dan, Jeff Beck, Roger Waters, Eric Clapton and and...

Saxophone tends to be used as an instrument for soloing or flourishes
in rock/prog rather than making up the bulk of the sound. For this
reason I've always had a lot of time for Van Der Graaf Generator, as
the sax+organ setup creates an instantly recognisable sound, and a damn
good one too.
My favourite sax player, however, would have to be Didier Malherbe of
Gong. His work always shone in whatever lineup he was involved with. He
was at home chugging away on a simple riff or letting rip with a
corking, and often slightly mad-sounding solo. Also, I feel the band
incorporated his sax parts into their arrangements very effectively. So
Gong get my vote.
(Though I'd like to point out that some of my very favourite sax work can be found on the album "Manna/Mirage" by the Muffins)

Tough call - outstanding sax players are actually pretty rare in prog, most double on other reeds or keyboards. My vote went to Henry Cow for Geoff Leigh's contributions to Leg End. Other outstanding players:
Elton Dean - Soft Machine
Ian Underwood - MOI
David Jackson - VDGG
Man Erg already pointed out the omission of Dick Heckstall-Smith. I'd also have to query the absenece of Kraan's Johannes Pappert, whose remarkable tone and phrasing make Kraan Live a true classic.
Didier Malherbe IMO is more outstanding as a flautist than as a saxophonist, though his alto work is very good indeed.
