I don't know how underground these are.... Most of the greats are in Quebec, I'd say strongly.

INTERFERENCE SARDINES is a very good avant one from Quebec (been ten years since they relleased the debut, though).

KARCIUS is very good Jazz-Rock (also from Quebec).  Well-worth checking out.

ROUGE CIEL is another very good Avant Prog one from Quebec.

WHERE'S THE NINE is a good Jazz-Rock one from Ontario.

And for a local-to-me band (in Vancouver), I like FOND OF TIGERS

There's lot of great modern Canadian Prog (and I'd like to mention more, but it's dinnertime).

See this list for all Canadian bands in PA: http://www.progarchives.com/Bands-country.asp?country=37

These guys were recommended to me recently and they really are one of the best modern Avant bands I've heard.

Harmonium and Maneige previously mentioned are bands with beautiful music.
And to add one, i would like to mention Greylevel, i like their music a lot is so deep, soft spacey music.

Yes, excellent music.

..........................................................................

Canada has excellent bands, past and present.  It should be noted that the topic starter asked for modern ones, but since people have mentioned past ones, a couple of my faves are DIONNE - BRÉGENT and CONVENTUM.  And I was very much into Maneige, Sloche, and Opus-5 at one time. Of course Pollen is a must classic.  Plus, of course, Miriodor is terrific and has twenty years of fine music.

For some other modern ones, well if one is into Prog Metal,
UNEXPECT's latest is good.  Another one I like considerably is KIDS EAT CRAYONS (in Eclectic, which is sort of jazz/metal and much more).  And a  A SILVER MT. ZION is a good and important band in Post-Rock.
