Hmmm, well the more prog I listen too, the less freaky older prog becomes, so...

Absolute Zero - Crashing Icons
Taal - Mister Green/Skymind (freaky in a good way!)
Comus - First Utterance
Univers Zero - 1313
Present - Triskaidekaphobie/Le Poison Que Rend Fou
Sotos - Platypus
Zaar - Zaar
Alamaailman Vasarat - Kaarmelautakunta
Koobas - Barricades (or self titled, depending on what source you read) (freaky, because it is quite amusing for a 1968/69 album)

Individual tracks:

Aphex Twin - Bucephalus Bouncing Ball (that hurts my ears!)
Peter Hammill - Gog/Magog (In Bromine Chambers)
Van der Graaf Generator - A Plague of Lighthouse Keepers

I recently discovered a band called, "The Science Club" they are pretty new, the album I have is 2003. Last time I listened to it, I laughed because it was so good.
 
It's cool to see Sunn 0)) get their props. It took the night to believe scared me so much the first time I heard it. "Cry yourself to ash" is probably the most disturbing lyric I've ever heard.
Yeah, we're runnin' a little bit hot tonight.
I can barely see the road from the heat comin' off of it.

It's not freaky.  It's creative and well done, and can send chills down your spine, but it's not out there weird.  It's just unorthodox, which a lot of people seem to think is the same as freaky/weird.

And Pink Floyd's Ummagumma studio album is freakier than I ever expected to hear from the Floyds.

Since you've already mention Mr Bungle, Zorn, Kayo Dot, Sleepytime Museum Gorilla, Fantomas, I'm going to introduce an album that really has some of the freakiest atmosphere I've witnessed so far: Aphrodite's Child. If you listen carefully to this album you'll discover it is at times not only freaky, but even disturbing, of all the old prog quite possibly the reakiest for me [I don't consider KC, VdGG or Zappa to be freaky].
