UK appear to have it all in the 'chops' department but I'm not sure if
that classifies them as the best musicians. I've heard Gilmour get more
out of a single note than Holdsworth has in thirty. That said,
Holdsworth (with possibly the exception of Fripp) has as more 'sonic'
impact than just about guitarist on the prog scene.

YES by a mile.
Although Dave Gilmour is almost untouchable in terms of tone, mood,
atmosphere and bending notes, the rest of Pink Floyd are NOT in the
same league as: YES, Keith Emerson, Hackett, Fripp etc

I really don't believe there's one single band with the best musicians, IMO the best prog musicians are from different bands:
- Vocals: Peter Gabriel/Greg Lake/John Wetton
- Drums: Phil Ehart/Bill Bruford
- Guitar: Steve Hackett
- Bass: Tony Levin/Gary Thain
- Keyboards: Rick Wakeman (Technically the best)
- Violin: Robbie Steinhardt/Jean Luc Ponty
- Flute: Ian Anderson
It's a mixture

Robert fripp is a moderately good guitarist.
John Wetton is one of the best bassists I know, though he still pales in comparison to Pastorius or Wooten.
Bill Bruford IS the best drummer I know
David Cross was a bit bland.
Therefore, out of these, KC.
Of course, looking at such groups as Mahavishnu Orchestra make these guys here look like kids with nylon strings

Lets break it down by weaker points and see who is left standing
Geneis-weak bass compared to the others
Rush-weak vocals and guitar compared to others
ELP weak guitarist compared to others, vocals too
Pink Floyd-weak drummer, keyboards a little
Asia-keyboards
UK-vocals
Jethro Tull-weak bass and drums
that leaves King Crimson and Yes
Fripp/Belew over Howe
Wakeman over McDonald/fripptronics
Squire over Levin/Wetton/other although Levin could give him a run for the money
Bruford over Bruford 
Jon Anderson over any kc singer
other instruments KC over Yes
guess its YES
If its no vocals Mahavishnu and Return to Forever could give them all a good run.

I'm gonna have to go with King Crimson, though it's very likely that my
current obsession is guiding my decision. Sure, there were
off-points like Buz on vocals/bass, but really... BRUFORD!
OH, BRUFORD! ...I think I'm gonna need a tissue... 
So really, let's look at the double-trio lineup.
Guitar: Fripp, Belew: Both ROCK-SOLID rhythm players (and
that means much more with the time signatures they played in. I'd
like to see Yes play the THRaK album), insane lead guitarists, and
their solos are inventive, insane, and sonically pleasing and
disturbing at the same time.
Percussion: Bruford, Mastelotto: Any true progger finds
himself in need of a few tissues to clean up the resulting mess that
occurs when one merely *mentions* Bill Bruford. I'd say the parts
Bruford played in King Crimson is indicative of not only his own
talent, but the talent of the musicians around him that would give him
need to play like he does. Mastelotto's no Bruford, but his
acoustic/electric style is inventive, and he can hold down the time
changes and polyrhythms without issue.
Bass: Levin, Gunn: Yes, that's right. Tony Levin and
Trey Gunn. Wait, other bass players on the list are considered
virtuosos? 
Vocals: Belew, Levin: Belew's awesome.
Levin's... a solid backup vocalist. None of the awesome
three-part harmonies of Yes, I'll concede the vocals to them for that
alone, but let's see Jon Anderson pull off anything Belew ever did,
guitar in hand.
In conclusion: King Crimson, with THE FLOWER KINGS coming in a distant second.

For myself there's no better vocalist, bassist and guitarist in Progressive than Anderson, Squire and Howe.

Gong had the best musicians in 2 positions and a good contender (but in my opinion not the best) in a 3rd:
The late Pierre Moerlen on drums (I always wonder why no-one names him,
he must have been too little known. Anyone who has ever heard him would
almost automatically name him. Someone said that with Neil Peart he
sometimes asks himself "How did he do that"?, but with Moerlen you
always wonder that. No surprise he won the "Premier Prix du Percussion"
of the academy of Strassbourg).
Didier Malherbe on woodwinds (especially flute).
The contender: Steve Hillage, but I agree there are better ones. Nevertheless an excellent muscian.

To the person who claimed Genesis had weak bass, I disagree greatly. I have played bass for years and have listened to many bassists, and Rutherford is one of the most creative out there. He is highly underappreciated (probably because Hackett and Banks have their instruments mixed in extremely loud compared to the bass.) Listen to anything off of Nursery Cryme, Trespass, Foxtrot or the Lamb carefully and you'll see that he is much better than you think. I personally think that he is as skilled as Squire for top bass spot.
Take "The return... hogweed" for example. Rutherford's bass is very creative, it may not have a cool tone or flashiness, but its technically very good and from a bassists perspective, hard to play. I find much of Squire's stuff not that hard to play, but much of Rutherford's work takes me along time to figure out.

There's really no competition.
Among bands with a more stable line'up, though, I'd say that Pain of Salvation, Andromeda, A.C.T. (Swedish patriotism here...  ) and Planet X are tops.
Of the old 70's bands I'd pick King Crimson. They've managed to
evolve and adapt in more ways than most bands manage, and they're still
among the best.

Yep... This is a though one!
It's very hard for me to name THE BAND, because I like a lot of prog musicians, each with its own style:
Bass: Squire (my favourite), Wetton...
Drums (I am a drummer): Bruford, Collins, Peart, Moerlen, Pip Pyle, Mastelotto, Christian Vander...
Guitar: Fripp, Howe, Hackett
Vocals: Peter Gabriel, Jon Anderson, Peter Hammill...
Keyboards: Emerson ( IMO, the most versatile), Wakeman, Tony banks...
...You know... I LOVE THEM ALL!!!,... but I have chosen King Crimson, because I've never heard something like they did in 1972-74. Very talented musicians, especially live, where they were capable to create from the nothingness, much in the avant-jazz vein. Plus, I think it's the band that has aged best from the seventies ( I also like what they are doing now, doesn't happen to me with the rest).
