Try Univers Zero's debut (titled either "1313" or just "Univers Zero") and Koenjihyakkei's Angherr Shisspa. Don't really know your musical tastes at all, but I'll offer the blanket statement that neither album is for the faint of heart prog fan.

Univers Zero, easily!
This band have released so much brilliant music, particulary Heresie and Ceux du Dehors, two of my favorite albums ever. I really dig Koenjihyakkei as well though..

This is almost impossible.
However, I have yet to hear all of Univers Zéro's albums. I have heard all of Koenjihyakkei's.
I love chamber prog and UZ are top of the pile. I love zeuhl and Magma are top of the pile.
However, Koenjihyakkei just get the vote... every single album I've heard by them is fantastic and each one sounds different. Angherr Shisspa is their best though.
Perhaps when I have heard some of Univers Zéro's later albums, my vote will change.

For example, the first chosen were Mahavishnu and Marillion, so if Mahavishnu was placed in the 15th rank out of those and the randomizer chose 15, then they would be picked. Marillion was then picked out of the 31 remaining bands. I'd simply keep doing that from a smaller and smaller sample size until I eventually was left with two remaining contenders, whom we have yet to see.
Turned out pretty well!

It really did! The randomness fell out very neatly! Well, you and your red sock of doom (hah, 'Red Sock of Doom' should be the title of your next concept album... ) have done a great job.

Another tough call. I voted for UZ, mainly because they have released so much brilliant music over the last 30 years and they're still going strong.
Yoshida is a true master drummer and composer, definitely on a par with Daniel Denis, but Koenjihyakkei have only released 4 albums to date (all of excellent and Angherr Shisspa is breathtaking, but even so...).
Maybe in another 10 years things will be different, but at the moment UZ win on the grounds of sheer quantity and longevity.
