Diablo - "Tristam" for me. Synths, complex arrangement, atmospheric, use of various instruments, long duration.

Mario Theme Tune. Jazz/Fusion anyone?

The FFs though... Nearly every song is prog. ish. Especially Jenova's Theme.

My God I'm such a nerd...

what do you think of the tune in my link? it's almost 8 minutes of pure prog.

yeah, jenova's theme reminds me of 70s prog mixed with electronica.

as for dancing mad, it has strong ELP influences, probably the proggiest FF song.

FF have had some very unprog moments, but still good none the less. Memories Of Life from FFIX and the theme from FF:CC in particular are very good folk inspired tunes.

Most songs from  Total Annihilation. Though to be honest it's closer to classical than prog.

Uuuhh,,, you do know someone else made this exact same post about three posts up, right?

For my money, this little gem from Paper Mario: The Thousand Year Door is distinctly reminiscent of Gentle Giant in one of their funkier moods:

Top notch game too, so it is.

That's pretty proggy, nice find.

tho it's energetic mood would irritate the heck out of me if it's in a game, while on a loop.

It's just for the title screen. Always made me grin from ear to ear when it started up and got me in a great frame of mind for the game, which is highly tongue-in-cheek. The actual in-game music is a little less intrusive (but still pretty quirky and fun).

It's kind of hard to follow up the Paper Mario song (how did they allow that into the game?). I have found Final Fantasy to have its share of progginess, but my submission comes from Chrono Cross.  http://www.youtube.com/watch?v=7nHouO-9uOg - http://www.youtube.com/watch?v=7nHouO-9uOg
I'm sure I'll stumble upon more songs as the day goes on.

It's superb, isn't it? It's one of my all-time faves too. It's rare that a game makes me genuinely laugh out loud, but there's some hilarious stuff in there (and some top notch platformy puzzley RPGy fun to boot).

as for chrono cross, I really love this song, especially when it's played during a battle:

(around 0:40 it starts)

Playing the game stoned and having that song play is one of the most gratifying feelings I've ever had.

The Amoria map on Maple Story has one bar in 7/8ths, so that gets my vote.
