These are not what I consider to be the greatest or most important (whatever criteria one uses to try to determine greatness -- influence, popularity...), these are just twelve of my favourites off the top of my head... I decided to limit my choices to one album per band, and there are many other bands I'd like to list (as well as alternate albums per band).  In no particular order...

Focus - Hamburger Concerto
Gryphon - Midnight Mushrumps
PFM - Per un Amico

I actually made a list like that a few weeks ago, i'll see if i can find it..
Okay, my favourites:
1. Comus - First utterance
2.Harmonium - Si on avait besoin d'une cinquième saison
3.The Mars Volta - Frances the mute

5.Caravan - If i could do it all over again, i'd do it all over you

ACtually, only the first 6 are really in order, the rest i just took from my "good, but didn't make the top 10" on my other list, as i had to remove all non-prog (Such as American beauty, Rubber soul, The queen is dead..).
Also, this means that any of the last six easily could have been replaces with another, but this is... well, A list, at least. :)

no I haven't heard that who's it by?
I made my list of favorites all different artists so really my top 12 aren't exactly these but these are the top 12 if I don't use multiple albums from one band

I won't say these are the "12 BEST," (a silly concept!LOL) but here are 12 classic prog albums which I consider to be 5-star efforts, and "essential" to any self-respecting prog collection.
 
In the order in which they occurred to me:
 
King Crimson - In the Court of the Crimson King
Genesis - Foxtrot
Yes - Close to the Edge
ELP - Brain Salad Surgery
Jethro Tull - Thick as a Brick
Gentle Giant - In a Glass House
Pink Floyd - Wish You Were Here
Nektar - Remember the Future
PFM - Photos of Ghosts
Van der Graaf Generator - Pawn Hearts
Can - Future Days
Tangerine Dream - Force Majeure
 
Note: I could easily name at least one other equally-worthy entry from each of these seminal prog groups, but I wanted 12 different artists.
 
I like some newer stuff too (IQ is notably absent), but in the interests of sticking to the (arbitrary) 12 album maximum, I limited myself to classic, formative prog rock.Smile
 
If you don't have these in your prog collection, { insert expletive}! Angry
