Rick Wright's organ in Careful With That Axe...     Those chords he plays are simple but really deep.

The Return of the Giant Hogweed (Genesis), final section. Not sure if this is my favourite one, but it is the first that came into my mind.

Jeez, I've got no idea. Chord progressions used to be my number 1 priority in prog, and I love finding stuff that shouldn't work but does. For example the bridge in "The Spirit Carries On" which is Em-Eb-D-E-G-Em-Bm, or Nick Drake's "Time Has Told Me" has a great chorus of E7-Eb-Ab6-D. Genesis always have incredible ones popping up all the time, too many to list, as do Procol Harum and the rest of the big 6. There's no way I can decide, so here's a few more short ones off the top of my head:

Sufjan Stevens' "Prairie Fire": A-Am-Bb-G.
Genesis' "In The Rapids": Asus2-G#m-F#sus2-Dmaj7.
Procol's "Wreck Of The Hesperus" orchestral break.
Steven Wilson's "Luminol": C#m7-Dmaj7-D#m7-Dmaj7; or "The Raven": Ab-Am-F-Cm-Ab-Am-F-C.
Moody Blues' "Dawn": Fm-E-Eb-Eb-Dm-G- C / Eb/Bb /- F/A / G /.
Rush's "we will call you Cygnus" part: G-Bm-F-F#11

Barring some of my own, which no one not in my bedroom has ever heard, I'd say at least at first blush Fly On a Windshield (Genesis). Maybe the Intro to Supernatural Anesthetist even though they're only two chords, they're odd chords that I have difficulty naming and have a strange rhythmic pattern. Adrian Belew has some nice progressions too, but I think for now I'll stick with Fly On a Windshield. I'm referring to the guitar strumming intro, although the keyboard progression in the main part is pretty fabulous as well. I'm more into guitar generally.

First one that came to my mind is the one in the "chorus" of PG's "No Self-Control". I think it's:

Tarkus by ELP has some nice chord progressions. I like how Aquatarkus melody was harmonized over a simple ascending bass.

Not many posts on this thread topic.....I suppose that's because most of us aren't musicians per se. I only know about a dozen chords well and can play a few tunes (badly) on my acoustic.
I have always liked the ascending and descending chords that Fripp has used over the years on several of his classic pieces.
I'm also a fan of XTC and Partridge always comes up with some interesting melodies and chords.
As did Steely Dan in the old days.
Beyond that I would have to go play some of my favorite tracks to see which 'chords' are favorites.
