ZPZ and other tribute bands do not count.

Some of my favorites:

The Nice performing an excerpt from "Lumpy Gravy"

Eugene Chadbourne with Camper Van Beethoven performing "Let's Make The Water Turn Black"

Woody Herman and his Thundering Herd performing "America Drinks And Goes Home"
Trust me. I know what I'm doing.

I just ordered King Kong: Jean Luc Ponty Plays The Music Of Frank Zappa, so I imagine that is great.

I'm also thinking of getting Greggary Peccary & Other Persuasions: Ensemble Modern, as I do enjoy The Yellow Shark.

I saw P-Funk a couple of summers ago, and during one of their songs, they teased Cosmic Debriz a couple of times. Phish also cover Peaches en Regalia from time to time, 82 to be exact---according to Phish.net

It's great! I like the part in the song history for Peaches...

On March 12, 1988, Frank Zappa’s final tour came through the Northeastern U.S., making a stop at the Memorial Auditorium in Burlington, VT. Excited by the prospect of seeing Zappa in their hometown, a slew of folks from the local music scene went to the show, including Trey, Mike, Fish, Page, Richard Wright and Rob Dasaro (of The Joneses). According to Dasaro, Zappa was collecting concertgoers’ underthings (as he was inclined to do), and among assorted panties and bras, someone had thrown a Phish shirt to the stage. Apparently, Zappa picked it up and held it up to look at it, eliciting many cheers of recognition from the crowd. It may not have meant much to Frank, but it certainly must have been cool for Phish. Later that night and a few doors down Main Street at Nectar’s, Phish unleashed the first complete live performance of Gamehendge. Nice double feature, huh?

It'd be cool if there was video of that moment.

Here's the great underground artist R. Stevie Moore doing his one-man recreation of "Let's Make the Water Turn Black"  on a 1983 album:
