What's the overall gist of this song, assuming there is one?
Also, I'm assuming Genesis (or at least Peter Gabriel) were Christian(s), given the lyrics of Supper's Ready, Watcher of the Skies and their band name. But I d on't understand this lyric:
"And the nurse will tell you lies Of a kingdom beyond the skies."
I'm assuming that's talking about Heaven. Why would Gabriel write that it's a lie?

I wouldn't go so far as to call Gabriel a practicing Christian. I think he is more intrigued by the stories and their meanings than actually a believer, although I have a feeling he's changed his mind on it more than a few times. This is why Genesis music tends to be religious. He has a fascination with it, and other types of mythology, as does Tony Banks. But he tends to question a lot in his music.
The Musical Box is about death, rape and rejection. Cynthia not only rejects Henry, but he is also rejected from heaven, which explains why he thought all of the stories were lies.
THE MUSICAL BOX While Henry Hamilton-Smythe minor (8) was playing croquet with Cynthia Jane De Blaise-William (9), sweet-smiling Cynthia raised her mallet high and gracefully removed Henry's head. Two weeks later, in Henry's nursery, she discovered his treasured musical box. Eagerly she opened it and as "Old King Cole" began to play a small spirit-figure appeared. Henry had returned - But not for long, for as he stood in the room his body began ageing rapidly, leaving a child's mind inside. A lifetime's desires surged through him. Unfortunately the attempt to persuade Cynthia Jane to fulfil his romantic desire led his nurse to the nursery to investigate the noise. Instinctively Nanny hurled the musical box at the bearded child, destroying both.

As Gianthogweed says there are Biblical references in their music, and an obvious interest in religious symbolism. Banks, Gabriel & Rutherford went to public school. They grew up singning in choirs, praying (possibly under duress) and reading the Bible. They upbringing and experiences in childhood and adolescence were bound to manifest themselves in their writing.

That's make me tink about the line of Supper's Ready on The guarantee of the sacred man(and in the DVD concert he use a when he use a wrheat like Jesuscrist) he sayd:
You, can't you see he's fooled you all. Yes, he's here again, can't you see he's fooled you all. But afther that sayd
Share his peace, Sign the lease. He's a supersonic scientist, He's the guaranteed eternal sanctuary man. So what it means? he sayd that Jesus fooled us all but in a good or bad way?. Maybe in a good way, like he said, the farmer after the farm like he's always here or someting like that or in a bad way, like he's not good. And the other frase sayd by some chour of kids:
We will rock you, rock you little snake, We will keep you snug and warm, what snake they talking about?.

I'm not ceratin but the 'guaranteed eternal sanctuary man' may be the Devil, or the Anti-Christ. He fools us through 'Peace' (share his peace) According to the Bible the Anti-Christ establishes a counterfeit kingdom on Earth and 'through peace shall he destroy many' Thats an Athiests view on it! 
As for the snake... no idea..

I know the answer to the snake one... the snake is like the symbol of the devil, and in the book of revelations (on which Supper's Ready is based,) it says that "the children shall play with the serpents" or something, because in the book of Genesis God tells the serpent that it will be hated by children because of how it decieved Adam and Eve. So the children are like singing to the snake and being friends with it.

well the girl killed the boy by accident so the nurse consoled her that he had gone to heaven. But he hadn't he was a ghost full of desire for her. So he is telling her that what nurse said was a lie about him going to heaven because he was lost in the half world that ghosts dwell in. Quite an emotional masterpiece.
Genesis up to TLLDOB did emotion wonderfully.

The lyrics of Genesis are amazing and itrigate, they need a lot of atention and pacience for be understand it.

The lyrics to the "Guaranteed Eternal Sanctuary Man" part of Supper's
Ready, and the Musical Box lyrics cited would tend to contradict the many
attempts to pull Gabriel into the Christian fold. "Can't you see he's fooled
you all" seems to be referring not to Christ himself, but to preachers who
distort his message, and manipulate their flock with promises of heavan
and threats of hell. In that sense, it's not so different from Jethro Tull's
"Wind Up", with the line, "He's not the kind you have to wind up on
Sundays". But that's only my interpretation. That's the great thing about
lyrics and music of this sort, they're not propogating any religious dogma
at all, but inducing the listeners to think for themselves.
Another example at the end of "Get 'em Out by Friday"..."With land in
your hand, you'll be happy on earth. Then invest in the church for your
heavan". Clearly an unflattering picture of a church that reaps massive
income by selling empty promises of eternal salvation.

So, basically, Peter Gabriel may have been a Christian, but like Ian Anderson (as far as I know), was critical of the church and the people who distorted Jesus' message?
I dunno, it seems the only Genesis songs I feel sure of are The Knife and Dancing with the Moonlit Knight.

Musical Box doesn't really have any religious context, it's just about a boy who is killed by his 'love interest' sent up to heaven, ordered back down and goes to haunt the girl who killed him. The line you were wondering about means that the girl's nurse (hence the album title) or 'nanny' tells her that he has gone to heaven when in fact he hasn't and comes back to haunt her (and try to get it on with her as he rapidly ages) but the nurse smashes the musical box when she hears what's going on and makes the old man disappear.
