I actually probably like Relayer best but Fragile has so many unforgettable, iconic parts I had give the two albums the coin toss "both" vote.

My three favourite Yes albums are Close To The Edge, Fragile and The Yes Album. There's so much keyboard w**kery on Going For The One and Relayer. Just my opinion. But it's why I had so much trouble with ELP.
Voted Fragile. I used to wonder if BTO called their 1974 release "Not Fragile" as a counter to "Fragile". Probably not.

Actually, I heard that they did. Apparently they wanted to drive home the point that there album was as far away from prog rock (and Fragile) as you could get so they called it Not Fragile. So, you guessed right (that is if what I read is to be believed and I think it sounds plausible).

It's pretty close for me actually especially since I think (other than 90125 and Classic Yes) these were the first two Yes albums (cassettes in my case) that I bought. I have to give the edge to Relayer though.

As a whole album it must be Fragile, though I like Gates of Delirium in particular better than any song in Fragile.

Relayer. For me, nothing on Fragile comes close to Gates of Delirium.

Relayer is my favourite Yes post-Fragile album, but Fragile is my favourite Yes album. In the late 80s to early 90s, especially, it was one of my most cherished albums.
