First of all, by the old bigs, imo the champions are King Crimson (btw my fav one of British prog vets).
I'd like to recommend these contemporary prog bands La Piramide di SanqueGoldbug, Psicomagia & Gravitsapa.

Slint's Spiderland hasn't been recommended yet? It takes King Crimson's mid-1970s heavy power trio line-up and adapts it to a vaguely gothy post-punk/1980s indie rock paradigm. Russian Circles' sound is a more metallic take on that style I described, their heaviest album being Empros.

I had no idea this genre even existed, all good here as long as it doesn't glorify clown serial killers among others etc. I mean it, this would be unacceptable sick.

But Dark Prog? What is that? Prog by itself is not even a music genre!

Also forgot to mention Virus, who might be exactly the kind of band the thread is requesting so I'm surprised nobody brought them up. Their main inspirations seem to be again King Crimson and Slint but as filtered through some of the more Captain Beefheart-inspired post-punk groups (e. g. The Fall, Gang of Four, Pére Ubu) and the more abstract corners of modern black metal. (Fleurety and their ilk)

They're not really metal nor post-punk, though, the end result is more some kind of "creepy haunted museum rock".

It's pretty simple, some prog has a light happy atmosphere, others have dark, it's not a sub genre, its just a list of bands who are darker than the norm.
