I don't think I'd choose a prog song; I might use Penderecki's Threnody to the Victims of Hiroshima or something by E. S. Tüür just to scare the sh*t out of everyone.
Kayo Dot's Cartogram Out of Phase woudn't be a bad choice.

I once told my parents, I would like to have The Crystal Ship played at my funeral. Still feel the same, although I´d prefer the live version from the box set nowadays.
To leave the world with a smirk on my face - Vodka Cola by Area. That would be crazy fun

Starless is my pick. Maybe if I can fit in two, add in Scorched Earth. That'll provide a bit of an uplifting moment, and it just feels right to pick that one.

Daniel Dust Improv, King Crimson
To Be Over, Yes
The first two and a half minutes of 'Lost', Van Der Graaf Generator

Wind Up, Jethro Tull
Trilogy, ELP
Watcher of the Skies, Genesis

Even though its not prog, "In My Time Of Dying - Led Zeppelin". Also "Adagio For Strings" and "Tuesday's Gone - Lynyrd Skynyrd". I can't think of any prog off the top of my head :L
