I had a tears in my eyes while listening to " Nobody's Hero " by Rush,  " Shine On U Crazy Diamond " Floyd , " Jigsaw " by Marillion and Neal Morse's  ' Entrance ' when he quoted a story from bible..

That song never fails to elicit at least a lump in my throat, if not a few tears, depending on the listening circumstance. Even though it speaks to the losses I've had, it's encouraging and uplifting.

The first time I put on Trout Mask Replica, I laughed hysterically for about an hour. I jumped around, screamed nonsensical things and as a result of the uncontrollable laughing fits tears ran down my cheeks.
Maybe not what the OP had in mind, but crying is crying - even if meaning something completely different.

There have been serveral for me, but the one that never fails to get me is "And You and I" by Yes.  It's really hard for me to put it into words, but the very end of the song just paints a beautiful picture in my mind about two people spending their lives together, and the narrarator is looking back at their life together with a feeling of happiness and peace.  I don't have a clue what the lyrics mean, and I don't want to know.  The melodies and various words here and there paint a picture in my mind, and I want to keep it that way.

If they made me cry, is not because they are sad songs, but because they were just amazingly beautiful:

Roger Waters - It's a Miracle and Perfect Sense
Genesis - Lamia 
Camel - Tell Me

I can only remember these 3 that are related to progressive Rock, however only one made me cry for being so sad, that one being Tom Waits - Poor Edward, I used to listen to this song, but didn't even listened to the lyrics, then I discovered that it was based on a real person (this one that had 2 faces), of course he has other songs that are sad, but the only one that gets me is Poor Edward that no one believed and chose to finish things himself so he could put the voices to an end.

The music video of "Drag Ropes" by Storm Corrosion makes me a little teary.
I am currently digging:

Hawkwind, Rare Bird, Gong, Tangerine Dream, Khan, Iron Butterfly, and all things canterbury and hard-psych. I also love jazz!
