I've heard some Le Orme's songs which sound really really sad, even if I don't understand what the song's are about. The one that comes to mind right now is Figura di Cartone.

"Soon" by Yes
"To Be Over" by Yes
"Nights in White Satin" by The Moody Blues
 
I know the story for "Turn of the Century" and it is somewhat sad but I have not felt that the music was particularly evocative of sadness.  I also read that story as myth so that it isn't a story so much as it is a psychological experience.
 
I would like to add the obvious and as of yet unmentioned "Tears" by Rush although the song itself might not be considered prog.

I don't know what a sad song is or what is meant by it. Melancholy? Minor keys?I like minor key music, it can be dark or romantic or reflective, but it doesn't make me sad.
 
Songs that make me emotional are songs with some strong passion and emotion. But...great music doesnt make me sad, just emotionally gripped in a positve way.
 
A passionate song is Mike Rutherford - At the end of the day. But it's mostly major key.
 
But nevertheless, here is some minor-key oriented songs.
 
The gathering - A Noise Severe                                            very minor key.                       
Steve hackett - There Are Many Sides to the Night           great song
Eric Woolfsson - Freudiana                        i love the synth sounds and the TR 808, I recommend it!
 
The most melancholic music is in the neo-folk genre I think. Sorrow - A Garland from the Moon is incredibly melancholic, and beautiful.

Someone mentioned VDGG's House With No Door earlier; that's definitely the saddest prog song I can think of... Hammill's vocals just sound so mournful.

Other than that I think it's hard to say; so many prog songs go through a variety of moods...

Operation is a Hammond-oriented album, with a s**tload of overdriven Hammond solos and powerful vocals. It contains one of my favorite songs of all time, Just Before the Sun Will Rise.

The saddest album I've ever heard though has got to be Sea Change by Beck. It's not really progressive. More like acoustc alternative but it's still amazing.

(That U Totem shows how hard it's to tell whether a song is sad or not. Because I think it sounds also very happy. Sometimes sad means only emotional to me so it can be happy too)

Also, many Italian symphonic prog is sad and happy at the same time, and that's just crazy. But I like it. I don't give examples here, except Banco Del Mutuo Soccorso.

Also, some very melancholic songs in a bit psychedelic suicidal way:
Paternoster - (1972) - Paternoster - 04 - Stop These Lines
Wigwam - (1976) The Lucky Golden Stripes and Starpose - 01 - Sane Again

Here's that Nova's song. It means "old sad song". Well, it has some not-so-sad jazz-rock passages but who cares
