I only have 40 or 50 of FZ's albums.  Top 5 is hard to do.  Do I choose one from each era?  Do I ignore the early albums, many of which are easily five star, so that I can include some of the later albums?  Well here's a try, though it will change depending which way the wind blows:
 
1.  One Size Fits All (probably FZ's finest album, ever)
2.  We're Only In It For the Money
3.  Burnt Weenie Sandwich
4.  Sheik Yerbouti
5.  The Best Band You Never Heard in Your Life
 
Honorable mention goes to about another dozen albums, which didn't make the top 5 due to quality control issues in the UMRK.

Based on what I've heard from them, I have very high hopes for Uncle Meat, Zoot Allures, Civilization Phase III, and Joe's Garage. I really need to get listening.

ugh, why does EVERYONE have Hot Rats on their list? if it was top 10, then ok

in this order

2. Lather
3. Roxy & Elsewhere

honorable mentions go out to Joe's Garage, Uncle Meat, Zappa New York, Hot Rats, Imaginary Diseases, and sooooo many more....

btw does anyone besides me own Lather and none of the off-shoot albums (besides New York cause that's an exception) i find Lather to be sooooo much better than the individual albums of Studio Tan, Sleep Dirt, Orchestral Favorites (though it has a couple of tracks that arent on Lather). Lather has this quality to it that i dont get from any other Zappa album. It's also EPIC! 3 Cds will do that. i think Lather is the ultimate Zappa album, yet no one talks about it, aside from the legal dispute that went over it in the 70s. If it was released back then like it was supposed to, it would probably be in the top 10 ON THIS SITE, been talked about just as much as OSFA, Hot Rats, Roxy, O-NS and WOIIFTM are, not to mention the music scene would have blown up if it were released like it was supposed to back then. Cmon guys! Lather is THE Zappa album.

I have Lather.  It's another great FZ album.  I wouldn't put it in my top 5 (not today anyway), but it's a great achievement and as you say had it been released as intended would have much more respect.  I believe Warner Bros. deliberately made it appear as bad as possible in hopes of teaching FZ a lesson.  Idiots.

i think they thought it wouldnt sell. Cmon, if i was a Frank Zappa fan back in the 70s and I saw his new album was a 4 LP album, i'd freak out and buy it immediately! 4 LP's worth of FZ music!!

I would have bought it too.  In fact, i did buy it (in a roundabout way, one album at a time, though not sequenced nor presented as FZ intended).
 
I didn't know the Lather story at the time, so I was confused as to why FZ had suddenly become fond of butt-fugly album covers with no notes, no credits, etc., when before he had been absolutely meticulous about the quality of the packaging, listing song credits, etc.  That's why I say WB was trying to put these in as bad a light as possible.  Maybe they were just being cheap.  There was no shortage of bad blood between the two parties.

its a shame too, because the music contained within Lather (or the separate albums) is some of his best ever and doesnt get the attention other albums get (mostly hot rats and his 1972-1975 albums) it also marked a turning point in his career because the music and lyrics afterwards got way more cynical and angry
