I think there is an extremely good case for Israel to be in the European groups....and I need hardly to explain why....
can you imagine the security implications if they found themselves in a qualifying group with Iran, Syria, Jordan and The Lebanon?? 
I still maintain that Kazakhstan is an odd choice for European inclusion, though....

The reasons for not placing Israel in an Asian qualification zone are obvious.
I think that a case of Kazakhstan is also a political rather than a geographical one (though different from the case of Israel, of course).
Anyway, being a citizen of both countries in certain moments of my life, I'm pretty glad to see both in a European zone (more chances for me to see some European football)...

Just a caution before the answer -- all I'm going to say may be totally wrong. Hence my apologies in advance for anyone who may feel offended by this post. The post is not intended to be offensive by any means.
As far as I know, out of the five Asian former Soviet republics (Kazakhstan, Kyrgyzstan, Uzbekistan, Turkmenistan, Tadjikistan) Kazakhstan is more "Europe-oriented",so to say, for the moment. It is reflected in many aspects, and sports are one of them. I won't go for the possible causes for that, in order not to digress from the football thread (PMs or a separate thread may be helpful, if you are more interested).
Now for two purely football notes:
1. Objectively speaking, given the current level of European and Asian football, Kazakhstan has some luck to compete with stronger teams. On the other hand, being in European zone, they don't have many chances to qualify, unlike Uzbekistan. This leads me for the point 2:
2. It's a shame that the country with such a strong football tradition as Uzbekistan is (the Tashkent "Pakhtakor" team was in time one of the strongest teams in the USSR championships -- all that was ruined by the terrible air-crash in 1979  ... well, that's another story...) has so little exposure (for Europeans, at least).

^^^no, I've not heard of 'Pakhtakot', and that's an interesting point you raise... are there any footbball sides in the first flight of Russian domestic football, which are clearly in Asia (say, in Novosibirsk for instance), and therefore are not qualified to play in champions league or UEFA football, should they 'qualify'?? If so, wouldn't that penalise them financially within their own league system, purely on the grounds of geography??

I don't follow the Russian championships, but I think there are no strong teams in the Asian part of Russia. If, however, such a team takes a place that leads to the European competition it'll play despite its geographical placement (compare with Turkey which only partly situated in Europe (Istanbul), but a team from Ankara, say, will play in a European cup as well).

In the year 1979 Pakhtakor Tashkent was among the main candidates to take the championship. In the middle of the season, however, the whole team got killed after the horrible air-crash, involving two big passenger planes, where actually all the people got killed.
Literally every team from the premier USSR league delegated a player or two to complete Pakhtakor, in order to finish the championships. Needless to say, they haven't taken any medal at that year. The team was allowed not to be relegated to the lower league even in case it takes one of the last two places in the league, for three consecutive years. But the high level of the lost team was never achieved since then...
