Easily Octavarium, probably my favourite DT track, closely followed by Stream Of Consciousness.
Not really given the new album too many listens yet.

The strongest ones for me are: Endless Sacrifice, Stream Of
Consciousness, In The Name Of God, Panic Attack, Sacrificed Sons,
Octavarium, In The Presence Of Enemies, The Ministry Of Lost Souls.
Tie between Stream and Octavarium.
Okay my vote goes to one of the best instrumentals I have ever heard.

I can see "Octavarium" taking this one. If you had put "In The Presence Of Enemies" as one option (even though it's two TRACKS on the cd, it's one SONG, and your poll states "best DT SONG", rather than TRACK), it would be a huge contender against "Octavarium", but as it is, I don't see anything else nearly touching it, except for "Stream Of Consciousness", the band's longest studio-album instrumental, and quite a good one at that.
Between those two, as well as "In The Name Of God" and "The Ministry of Lost Souls", their longer tracks on the last three albums have been very good!

Though I do enjoy Octavarium, Stream of Conciousness takes it for me. 'Octavarium' besides the title song is really awful in my opinion. Really just more mainstrem and plagiarism. http://www.progarchives.com/Review.asp?id=84886 I would strongly recommend 'Train of Though' if you want to explore the last works of DT. 'Systematic Chaos' is okay, but nothing special, a dissappointment for me. To get a better clue, go see the reviews of these albums, preferrably reading the ones written by 'prog reviewers' and then see if the reviewer whose writing you read has musical taste similar to yours by viewing his/her ratings to other albums.
