I would have to say that it is a 4-way tie between Opeth, Neal Morse, Riverside, and Porcupine Tree.

The melodies I enjoy most are in Opeth's soft stuff and in a lot of Camel songs.  For Opeth, songs like Hours of Wealth and Isolation Years have amazing melodies that I just love (also most anything from Damnation).

Other bands include Pink Floyd and Blackfield (and PT).

I think I can safely stand behind all of my art poppers on this one...The Beatles, the Moody Blues. Yes. Points off for Yes for sometimes clouding all that melody behind stuff.
 
Thicker stuff, but still solid, can be found with Genesis and, uh, Tull. As if you didn't see that coming. The Who I reckon too.
