John Petrucci, Kiko Loureiro and Michael Romeo
All of them are excellent.

Gotta go with Petrucci.
And it might as well be raining, 'cause the sunlight hurts his eyes,
And his ears will never hear the children's cries

even though I kinda dislike the prog metal approach to guitar playing, I have to give it to Petrucci. Romero follows close by, but I think Petrucci is more versatile. Another one that is worth mentioning is Frederik Thornendalh (?) of Meshuggah, his soloing is strongly reminiscent of Allan Holtzworth's style

Petrucci is both the most influential and technically the best. IMO.

That said, I prefer Akerfeldt of Opeth, and Adam Jones of Tool, mostly because they know how to write more interesting music and are less concerned with flinging their fingers around the friggin fretboard at crazy-high speed.

I'd say Petrucci would be the most influencial. I'd also say he could step in as best. People are constantly criticizing him for just shredding and not having any emotion or taste. Is it just me or have those people only been listening to the last couple of albums? I mean come on, the first few releases in particular show that Petrucci can create some freakin cool music, and write some really nice solos. I guess him and Romeo are constantly taking 1st place for me. I mean, Romeo is just an awesome song writer, and is largely responsible for my favourite metal album - V.

Petrucci. No other player from the prog metal realm can possibly beat this combination of skill, diversity and taste (IMHO, as always)  ... but of course there may be players who are better in particular domains.
