Up to Wolf City, Amon Duul is excellentthan they completely lost it IMHO. They even went cabaret music in the second part of the 70's.
Can on the other hand has much more albums that are good, but peaked on two or threealbums only >> Tago and Ege. But overall they were more even throughout their whole career.
But I would not rellypit them up against each other as musically they do not have that much in common.
ADII vs Guru Guru
Can Vs Kraftwerk
would be more apt.

let's just stay above the moral melee prefer the sink to the gutter keep our sand-castle virtues content to be a doer as well as a thinker, prefer lifting our pen rather than un-sheath our sword

I heard only 2 albums of each band. Phalus dei is amazing yet Pyragony is just nice. On the other hand Monster movies is a beat unripe but very nice while Tago mago is quite hard to digest but once you're in it is one of the most interesting and deep albums I ever heared.
So, on the basis of my limited knowledge my vote was - both amazing.

Can is my second-favourite band so I voted for them. But Amon Duul II is fantastic too. Krautrock is great

I agree with everything said except the "being my second-favourite band" part. Krautrock is great

two not very comparable groups, but I love both. Can has seven great albums, Amon Duüï II maybe 4. So defenatly Can.

I don't own any Can album (though I'd want to) so I only listened to the tracks here on PA. They are nice, but nowhere near as good as Amon Duul II. Phallus Dei is in my top 5 albums at the moment.

well said Hugues, although I think Can were pretty consistent up to Landed, with Tago Mago and Future Days the high points.
ADII vs Guru Guru - definitely, and Guru Guru would be my choice.
Can vs Kraftwerk? - I think Can vs Faust is probably the best comparison, with Faust just having the edge.
