MOLS is excellent, though I'd rather have a softer intro.
Incidentally, does anyone else think they screwed up the instrumental part to ITPOE Pt. 2 badly? That had no flow to it at all.

Ministry of Lost Souls, though all the tracks on this album are very strong as far as I'm concerned, except for part II of In the Presence of Enemies.

Ministry of Lost Souls is awesome, second to In the presence of enemies, though.
Repentance is also great.

Do I have to pick just one? I love all of them, and it's not fair that ITPOE was left out, because I would have voted for part 2. I voted for Forsaken, by the way, because it blows my mind the first time I heard it. The simple arrangement makes it stand out among the other tracks. One of Petrucci's best solo.

Another vote for Ministry Of Lost Souls.
The only song better than it is their two-part epic combined.

Ministry of the Lost Souls for me as well. It's a good song up until about 6:00 in, as LaBrie's lines get more and powerful, at which point the song becomes fantastic. THe instrumental section and outro are awesome. The only thing that bugs me is that they had to bring the chorus back again at the end of the song; they could have been a little more creative than that.
Really though, I like most of the songs a lot. A few things about it perturb me, but it's definitely a solid output.

ditto...the first 6 minutes of the song are very good but the passage from then up to the 11 minute mark is inspired songwriting and playing IMO

Mmmm I don't think so, I don't think is a good idea to create a poll
excluding one (or two, that depends...) song like that. In fact from
the opinions I've heard, Ministry Of Lost Souls is even more popular
than ITPOE. Now with the post you created of course is quite sure that
the winner will be MOLS.
My favourite song is ITPOE as a whole, or part II if you consider them
as two seperate songs. My second fav is MOLS, so there goes my vote in
this case.

I really liked Repentance at first, but not as much now, it drags on around the end, but is still a good song. My favorites are Forsaken, The Dark Eternal Night, and Prophets of War. I'm not sure which I'd pick though.

I may change my mind after further listenings, but Forsaken stands out for me.

Not trying to be different, but I voted for "Repentance" for a couple of reasons. As a continuation of MP's AA Suite, it's a GREAT song, and as the other 3 have been before it, it's very full of feeling and emotion, lyrically and musically to match. Also, it's such an unexpected delight from the masters of progressive metal. It's ballad-y, like "The Ministry Of Lost Souls" but has that Pink Floyd/Porcupine Tree touch to it which I enjoy, and is less like anything they've done before than TMOLS. "The Dark Eternal Night" is pretty good, but is still very much expected from them, IMO, which doesn't detract from it. On the contrary, I think TDEN is a good song which a wicked solo section, but I think it's just more of what came from the previous two albums.
"Repentance" for the win, because it's something fresh for the band, and I enjoy the use of mellotron, as well as the chord progressions at the end of the song. The building crescendo is just bone-chilling, and Mike's voice-over of the Tweleve Promises is so fitting, as are the famous vocal regrets.
-Marc.

The Dark Eternal Night...I fail to see what the big deal about "ministry of lost souls" is. It's one of there weakest tracks ever..in my opinion of course.

Between "The Dark Eternal Night" and "Ministry Of Lost Souls", but I should listen to it more times to finally decide. In fact, I think I'll give it now another spin on my audio system.
