Tricky question (putting it mildly........)  - but as title - What would you consider have been the finest Mellotron moments in Prog?
 
For me (in no order......);
 
Watcher of the skies
Court of the crimson king
And you and I
Benedictus
Starless
Never Let Go
Heart of the Sunrise
Entangled
Dancing with the Moonlit Knight
To Be Over
Blood on the Rooftops
Shadow of the Hierophant
Hero and Heroine

I'd like to nominate "The Voyage" by the Moody Blues.  The Moody Blues in general really made great use of that instrument, but The Voyage goes so far as to feature it.  

An honorable mention (not best) for me would be "Super Nova" by Gracious - if only because they play the Mellotron as if it were an organ, which sounds kinda funny and strange.

From the list you provided, I think Watcher of the Skies. The intro in particular is one of my favorite passages in all of music.

Epidaurus - "Actions and Reactions" and "Wings of the Dove", it's quite disappointing this band released only two albums.

Nothing beats Starless in my book.

I would like to throw out an honorable mention for both Ghost of Perdition and Beneath the Mire by Opeth, though. Not necessarily for the notes themselves, but the amazing level of depth the mellotron passages add to the songs and for how they actually successfully incorporated the instrument into a progressive death metal context and it actually hold up!

Although not strictly prog, Bowie's Space Oddity must also be worth a mention.

Blood On The Rooftops is my favourite prog track for use of Mellotron.

One other Tull song - John Evan plays Mellotron at the beginning of Crosseyed Mary.

For me the master of the 'Tron was Mike Pinder of the Moody Blues. He was such a purist, playing the piano and the Mellotron and pretty much nothing else.

Out and In from To Our Children's Children's Children is one of my faves.
