I think Rust in Peace is a true prog metal album and a classic in the genre.Countdown to Extinction and maybe Youthanasia were proggy.That's about it.

Dave Mustaine(a better guitarist than Kirk Hammett IMO)had some good second guitarists in the band too,namely Chris Poland and Marty Friedman.

The new Megadeth album The System Has Failed is extremely good,with Chris Poland back with the band on guitar and Vinnie Coliatu on drums.
