Gonna catch some heat for this but "A Pillow of Winds" on Pink Floyd's Meddle.  Most are going to pick Seamus.  It's a fun song.  I even named my dog Seamus!

For me, the biggest example of "a good album with one bad song" that comes immediately to my mind is Pascal Languirand's "Minos."

"Dans le Vent..." should never have been put on that record.

Porcupine Tree Deadwing is my favorite PT album, but Shallow.... no thanks (the song isn't that bad, but the way it was composed was really poor imo)

Although Kate Bush has been mentioned twice with songs I have no problem with whatsoever, I haven't found the in my ear most obvious example for this thread, which is The Big Sky on the otherwise fabulous Hounds of Love.

I would include "Don't Kill the Whale" from "Tormato," but the song has since become a live favorite of mine.  

However, when Tormato first came out, my friends and I used to skip that song immediately.

I'm a huge fan of that album, and have no problem with the closing song, which, to me, always seemed to "sum everything up" without actually using words.

If anything on that album had to be excluded, I would immediately pick "Total Eclipse". While giving Andrew Powell three minutes to channel his inner-Ligeti, there's nothing specifically about it that seems to tie-in with the rest of the album's concept. In other words, this track could have been included on any other Project album without it affecting anything. Which is not to say I don't like it.

Total Eclipse doesn't convince me much either, but somehow it can fit in. I love that album too, I've listened to it dozens and dozens of times. My favourite part consists of the first 6 tracks, then I'm not so fond of the rest. "Some Other Time" really gets me emotional.

Possibly controversial opinion but:

Opeth - Burden. I love Watershed, but Burden is always the one song that's generally a chore for me to get through. The first half is good, but the solo in the second half is way too droning and meandering - especially when Mikael and Fredrik play the same harmonized riff with each other for what feels like a solid 2-3 minutes. Watershed's one of my favorite Opeth albums, but that song was always the one blemish on it for me Unhappy

I admit I struggle with "moonchild" but I've learned to just see it as something to just kind of tune out to or relax to rather than be actively angry with it. I admit it's possible there is some kind of purpose or point to it but I haven't figured out what it is yet. I also don't hate it though. "Moonchild" is definitely an album track and needs to be listened to within the context of the rest of the album. Zoning out to the extended improvised percussion section adds to the impact when the title track storms in. The title track loses a little of its impact for me without the "Moonchild" lead in. Still it would have been nice in my opinion to include an edit of the first (vocal) section on an expanded edition of the album but this might fly in the face of all that the album (and prog) stands for.

Here's my opinion to warm your hands by.

I really like "A Pillow of Winds" as I like the rest of the album except for, yes, "Seamus".

I can excuse it up to a point, especially on vinyl where it is easy to just skip or serve as a signal to get ready to turn the album over and bask in the glory that is "Echoes".

On CD it's a little more intrusive but I can live with it on an album that I consider to be overall one of the best ever produced.

Seriously though, I think that song is criminally underrated as far as Floyd ballads go. Absolutely beautiful, and I love the calming atmosphere

As far as i know Waters was the co-writer. It's credited Gimour/Waters. 
I always thought it's a Gilmour song, he sang on it after all.
