A lot of GonG's stuff takes place on Planet GonG.  I think....

Regarding Magma, there's no actual aliens involved, only humans that travel to other planets.

Similar thing with 'Watcher of the Skies'.
This is just a song about some guys who are... er... watching the skies (from the Earth).

i'm just saying that, you know, when you travel to another planet you're an alien there. not to put too fine a point on it =P

if you were lookin' for little green men then perhaps Magma makes lots less sense

AFAIK, Nektar's wonderful 'Remember The Future' is based around a blind boy's communication with an alien. It's one of my all time favourite prog albums.

Someone already mentioned Into The Electric Castle by Ayreon, but also look into The Universal Migrator, which is really in two parts - The Dream Sequencer and The Flight Of The Migrator. The second part is more Alien-related as it involves a journey through the distant-past cosmos.

Rush has some stories that could be considered alien in some fashion - 2112, Cygnus X-1, Hemispheres to name a few...

Hey what about "Black Noise" by FM? One of my all time favorites, lots of space lyrics - "Aldebaran" "Phasors on stun" & others. (Now if only I could find the next 2 albums on disc... sigh)

Chronomotree by Glass Hammer is an album about a dude named Tom who listens to too much prog and begins to think the lyrics of prog are from aliens. No joke! Excellent album!

Though they are not considered prog (no matter how much I'd like to get them in here), Blue Oyster Cult have quite a few songs that are alien-based: for instance, "ETI", "Fire of Unknown Origin", "Take Me Away", just to name a few.

Not really prog, but check soundtrack of Heavy MetalThumbs%20Up cartoon

Genesis' Return Of The Giant Hogwedd is about alien species, but not necessary from another planet...(very similar plot to the Wyndham's novel Day of the Triffids).
