A lot of great selections in this thread for sure......many are spot on.

^From the same album I prefer "In all of My Dreams You Rescue Me". Neither are Prog of course.

Wow - I am just now re-listening to Dream Theater - A Dramatic Turn of Events - the track:  Far from Heaven.  A very dark, beautiful prog song!!

That and the finale, Beneath the Surface are, in my opinion, two of the greatest and most beautiful songs Dream Theater ever wrote.
 
I nominate The Mars Volta - Luciforms.  The whole album, especially the soft, acoustic tracks, is quite beautiful, but the finale just kicks it up a notch, starting off with the desprate cry of a father whose son has been kidnapped, then transitioning to the bridge from the kidnapper's perspective, which sounds like pure evil exposed in musical form, and the line, "my fingernail choir will make your chalkboard sing" leading into a guitar solo that just sends chills down your spine...
holy crap I love that song.
