I am not sure this is a good comparison ... the music that JPJ was involved with did not call for him to play 457 frets in 3 minutes and show his Jaco abilities, or play these 3 frets over here on the left side so I sound like Wetton, or use these 4 effects here so I sound like Jones ... or split the pick ups and use different effects so I sound like Chris playing 2 different things on the bass!
He did to LZ the same ting that Chris did to Yes, that Percy did to Brand X and that Wetton did to some KC (I personally do not think he's that good with Family!) ... and comparatively speaking ... saying that JPJ did not help LZ sound fabulous (specially in concert!) is ridiculous ... and a lack of appreciation for someone taking personal care and love for creating something new and different ... and on top of it they DID do it on stage, where more than half of the so-called "prog" bands don't.
It's the same instrument ... a wood stick with 4 strings, nowadays you proove your manhood and sterility with 5 strings and 6 strings ... !!! and that has nothing to do with "prog" ... but it does have to do with some people being really good and doing some far out things with it ... and no one is even talking about Don Schiff, one of the master Stick players around ... that makes some of these players look and sound like kids!

I also like Stanley Clarke and Nathan East, but haven't decided on a track yet. And I like the bass line of this song (yes, I know it is not prog )

The tone in that bassline after Useful Idiot blows my mind everytime. Its the first 'Hell yeah!' moment on that album. Justin Chancelor has alot of fantastic basslines though. Hard to choose between them all. The Pot comes to mind though.
Obviously anything by Geddy Lee is going to be awesome. Its hard to listen to rush without doing a little air bass
and its not a bassline, but the solo in Day of the Baphomets by The Mars Volta is a killer (as is the little bassline by Flea on the closer of De-Loused..)
Alot of PTrees basslines are very simple but effective. Almost makes me wanna learn one or two for fun. Especially Hatesong but it's been mentioned a hundred times already.
