Not sure if it counts, but there was a kind of Genesis reference on the Simpsons, in an episode from a few years ago. I saw it again just the other night.
Bart becomes a jazz drummer, and when he suffers an injury at the end, he says something like `I had so much talent, and then I became nothing...just like Phil Collins' lol!! Probably more of a general `Phil in the 70's' reference than an out-and-out Prog reference?! I always love it on the Simpsons when the writers takes those cheap shots! ^No, I think you might be right. It's quite possible that what he's resting his head on is Udu Wudu. I thought it looked familiar, but couldn't quite place it.

I started watching "My Name Is Earl" via stream about a year ago. The show has lots of fun classic rock and occasional prog and related material (Focus, Rush, Queen, Supertramp, Styx, Buckethead, The Doors)
But the thing that was really surprising was in S1. E8. "Joy's Wedding" when the following scene caught my eye. |

Yesterday, I went into a local Musical Instruments store called Pongetti's and near the cashier's desk there was a picture of the store owner and John Petrucci. John had short hair in the photo, so I assume it was taken 10 years ago during the Six Degrees era. |

Not sure if this has been mentioned already but in the recent HBO documentary "Bobby Fischer Against the World" the first part of 'I've Seen All Good People' (i.e. 'Your Move') by Yes is used.
And in the recent sci-fi / horror movie "Apollo 18", one of the characters listens to 'Close to the Edge' on his Walkman.

Since people keep putting in examples of instances that don't really fit exactly under this category (I think someone else has started a movie and tv version), on an episode of the cartoon series The Boondocks, there is a hip hop song on in one scene with "my ways are strange" vocal sampled.
