He fits PTs music perfectly, I can't see anyone else being there bassist, I'm sure my opinion is biased because of PT love.

Sorry man, but Gavin Harrison is Porcupine Tree's drummer.
The bassist is Colin Edwin.
I don't know which you still like, but those are their roles.

There are way to few mentions for Jonas Reingold (from The Flower Kings) here.
I've seen Rutherford, Squire, Lee and (ahem) Waters (and many of the others) but Jonas tops the lot of them in my opinion.

Well, if it weren't limited to Prog I'd be putting Victor Wooten in here. I don't think anyone plays bass better than that. But for prog:

Bassists are really difficult for me to list. I don't knows tons, but the ones i do know i think highly of.
1. Geddy Lee of course. 2. John Entwistle 3. Stanely Clarke/ Percy Jones. Can't decide. 4. Jonas Reingold 5. Juan Alderete

Wooten is the bass player for Bela Fleck and the Flecktones, who are listed on here as Jazz Rock Fusion.
