Very tough; if pressed I will probably name Van der Graaf Generator, Gong and Hawkwind. But Magma, Amon Düül 2, Embryo, King Crimson or Can are tough contenders, to just name a few.
By the way, I only chose between bands with an output of 10 or more albums. That may not be fair towards newer bands, but they will have to prove themselves first, in my opinion.

Apologies in advance for preparing to list considerably more than three bands, but I don't have a top-three -- top ten, sure.  Could do a top seven or so quite comfortably when utilising a multiple albums per band criterion.

I'll follow BaldFriede's lead, and stick to bands with at least ten albums, not that that necessarily means I like ten of their albums, and this precludes listing several bands with favourite albums (for instance, Museo Rosenbach, Arachnoid, Dun, and Carpe Diem).

Gentle Giant
PFM
Focus


As an alternate three:

Gryphon (okay, I'm allowing their boxsets/ compilations to make up the studio album difference)
Magma (the most consistently good band of these for me both live and album-wise)
Le Orme

Or as an alternative alternate three:

Banco del Mutuo Soccorso
The Enid
Maneige (including their live albums)

My top-three bands since 1999 (discarding the ten album criteria):

Nil
