The Sammus Theory.... but I wouldn't recommend you listen to them, they're awful.  They're just a soulless Tool knock-off band.

Oh, and Catatonik does a really good cover of Jerk-Off live.  Don't think they've released it officially and I'm not too familiar with their work to say how similar they are or aren't to Tool... but the Jerk-Off cover was spot-on when I saw them perform it.  It sounded nearly identical to the original.  I'll be seeing them again in a week and a half when they open at Dog Fashion Disco's final show.

Check out AZIOLA CRY,they have a similar heavy,atmospheric sound,although no vocals,their great!

You might want to check out these bands. All are dark, heavy, sometimes sleepy (in a good way) and blends well with Tool.

something personal there?
I'd rather suggest KORN or KING CRIMSON than a DOOM-metal band. Nowadays OPETH and some Post-Rock bands ,btw, have a lot of common in sound to TOOL

Why would there be something wrong with comparing Tool with a doom metal band?
I'm not quite sure if My Dying Bride has a lot in common with Tool, but I have only listened to one album, and it wasn't listed in the recommended albums, so I don't really have an opinion here.
I totally agree on Katatonia, though. Besides, Katatonia is not really what You would call classic doom metal anymore. Latest albums are quite a progress.
Deadsoul Tribe is a good one for Tool fans, I think.
And, well, of course A Perfect Circle, if You want to hear more of Maynard's great voice.
I wouldn't compare Opeth with Tool either, except for popularity, that is.

No way man! Amplifier and Atomship are two completely different bands, so comparing them to one same thing is an outcry in the first place, but to Tool? They sound nothing alike...
 
And Stone Temple Pilots predated Tool I believe, so even if they did sound remotely alike it would be possible for STP to sound like Tool, but vice versa.

And for sounding like Tool, I would say Atreyu is your best bet, but I like Tool more because Tool contains more prog, whereas Atreyu is just an empty hole of teenage angst.
