This is your opinion, that was mine. I was basing my opinion on the fact that Rush were heavily influenced by Yes and that Yes is the older, more highly reputed band.

Two of my top bands in all times.... two great bands and two very different styles of music... YES is a symphonic prog masters.. RUSH is a heavy-prog masters ! YES  have songs like "South Side of The Sky", "Heart of The Sunrise" and "Machine Messiah" which are very near of heavy-prog. RUSH have songs like "La Villa Strangiatto", "Jacob's Ladder" and "Cygnus X-1- Book two" with slightly symphonic-prog hints . However, YES seems to me more efficient when "walks" into heavy-prog than RUSH's into symphhonic-prog. Only by this reason my vote goes to YES !

In terms of PROG ROCK Yes is easily better, because no Rush album can touch Yes album Close to the Edge when it comes to prog rock. 
In terms of general ROCK music Rush is better. So anyway my pick is Rush, because I like them more.

Another (personal) point of contrast: I have seen Rush only the once, on the Power Windows tour on the back of their early 80s output.  It was one of the most boring concerts I have ever been to (along with Dire Straits) and a huge disappointment.  By contrast, the last time I saw Yes was the Union tour, and that was thoroughly enjoyable (despite the disappointing album - which they hardly touched live...)

Counterparts is probably my favourite Rush album of all time. Not a weak track on it, unlike most of the albums after it (and that includes the much-lauded Clockwork Angels, which in my opinion loses steam big time in its second half).

That said, I think 70's Yes smoke most other prog bands. A trio of albums such as The Yes Album, Fragile and Close to the Edge would be enough to put them on a pedestal. Rush - as much as I love them - never produced anything comparable (in terms of both quality and influence) in their whole career.
